Mandarake in Nakano Broadway is a great toy store, as is The Mandarake Shibuya Store, but don't expect to get any great deals there.
I'd echo this, and considering they also post storefront items on their webstore I wouldn't expect to see many figures at all. And while Mandarake prices for LBs are typically more reasonable then western prices but not what I'd call "cheap". Outside of speciality stores that know the general value of the figures (in Japan anyway), I wouldn't get my hopes up on finding much. Thrift/antique stores aren't really a thing there, and the ones I did find on my trips to Japan didn't have much at all in the way of toys.

I bought 3 mint Boxed beasts for like $10 each.
(Nakano only had like two loose LB's with no Lasers and a lot of paint wear)
Dident see anything else in any of the other toy shops I went it.
